How is God able to break the law of physics by interacting with a world full of matter with its own set of laws?

By definition a God created everything including the laws so such a being could modify or suspend any laws. Only arrogant and irreligious fools believe that they could truly control a God.  But fundamentalist "religious" people believe that God is their servant not their master.

In physics, we know that within a closed system matter and energy cannot be created, destroyed, or removed. But, within an open system, all of these are possible if we have a source outside of the system making these changes. So, we as humans are in an open system, namely the universe, and the only thing outside of that open system is God. Therefore, because he is the only entity outside our system, he and he alone can bring, take, or change matter/energy inside of it.

Well, that's a question that there's quite a lot of differences of opinion among the experts. Of course, evolution and probably quantum mechanics tells us that there is law and chance acting in nature. Briefly there are two theories that I'll mention. One holds that God is the determiner of the indeterminate. The other is that God acts to make small changes in chaotic systems, sometimes those beyond dynamic equilibrium. If you notice, throughout history,  when "God" acts he always uses a NATURAL FORCE or HUMAN or Animal agent to bring about his will.  God operates through influencing  nature and minds.

As an atheist I could of course say that your God is an imaginary friend that you didn’t give up after the age of five.... but suffice it to say here that miracles usually do not violate known laws of physics. Usually the events are perfectly possible, it is just that their timing is remarkable.
