Did Sir Sean Connery adopt the kids of his second wife? Why is her granddaughter Saskia's surname Connery?

Yes he did. So Saskia is to all intents and purposes his granddaughter. Her father is Stephane Cosman-Connery, the son from Micheline's second marriage (to Michael Cosman). He is a half brother to two children from his mother's first marriage and to Jason from Sean's marriage to Diane Cilento. Sean Connery is Micheline's  third husband and she is is his second wife.

What's wrong with that --that's not uncommon.

Though I do wonder why a Scottish nationalist like Sean Connery accepted a knighthood in the first place.

Because he did adopt them. But lots of people use their stepfathers’ names even without formal adoption.

Apparently, he did so. That is why Saskia's surname is legally Connery.

Although Connery and his wife Micheline have no children together, she adopted his son, named Jason Joseph Connery, from his previous marriage to actress Diane Cilento. At the same time, Sean adopted her three children.
